If memory serves, Ultra was an early 20th centrury government program devoted to obtaining and sequestering ET technologies, and MK may stand for Meinung Kontrolle (I don't remember where I read this).
The fact is that the government has time-travel. What this means is that the JFK assassination has been tampered with multiple times, just as they tampered (to put it mildly) with the outcome of WWII.

However, if the Alliance (which, being military, also has time travel) replaced Kennedy with a robot in order to rescue the president, and put a trained military asset in the car to play Jackie, then it makes sense that the asset would retrieve the piece of the robot's skull so that the Luciferians wouldn't find it and know they had shot a robot--because if they discovered they hadn't killed Kennedy, they would keep trying. That's my theory.
